I used to get so tired of hero-villain cliche but this hits just different. Catching up to the bullet and lady nagant's backstory both had my heart touched.

It would have prevented a lot of problems if the Safety Commission had taken out All for One when he was trapped in that prison. He's a lot more dangerous than any terrorist group or rogue hero.

Yes, that is true. The jobs lady Nagant did call into question that All for One would not be executed. This is not the same world as Batman, where villains get captured and then run away if they have sanctioned killers to protect the piece.
